A total of 14 members of the travelling party will complete their isolation in Cape Town.
Munster Rugby says two team liaisons will remain with the group, with daily medical support also provided.
The group returning home this evening will have to complete 10 days of self-isolation in their homes.
It will leave Munster in a race against time to have their squad ready for the Champions Cup opener away to Wasps on December 12th.
However, they should have more players available for the second game against Castres.
Munster had been in South Africa as they were due to face the Bulls and the Lions in the United Rugby Championship.
However, all games were postponed after the discovery of the Omicron variant of COVID-19.
